Multiple IR Code Set

Why do some remote use 1 code for each button while others use multiple codes? Is this for compatibility and so, which code should I keep?

This depends on the IR protocol the remote happens to use. Most remotes either send one code per button or toggle between two codes. If you happen to use a remote that toggles between two codes, you can either learn both codes for the app youre using or (if its a universal remote) select another codeset that does not toggle.
