Problems controlling a yamaha receiver

I've got a usb-uirt with girder and plan on sticking the receiver in a cabinet so the need to have the emitter working has come up. I've gotten the power on/off to function and just require the vol up/down and mute to work but while they do learn fine, they don't do anything with the receiver. I did notice that the code for power on had both code 1 and code 2 learned and were quite long. The codes for mute and the volume stuff were much shorter. Any ideas on how to troubleshoot?

On My Yamaha receiver, the power codes learned easily, however some of the other codes do not. These I had to attempt to learn 4 or 5 times before getting the correct code learned. You will know the code is correct when it is the same length as the long power codes you learned.
